Is it correct to say "run more quickly" or "run quicker"

Both are correct.

(A few dictionaries state "quicker" is only used informally as an adverb, but I think we're past that stage nowadays.)

"More quickly" is correct. This is because you are modifying a verb, to run, and therefore you need an adverb: in this case "quickly". "Quicker" is an adjective and therefore should only modify a noun, such as in "a quicker route".
It's not true that the two are interchangeable in written form. In speaking, however, particularly in informal situations, it's probably acceptable. Never in writng.
