punctuating scripture references

How should this sentence be punctuated? Should the period and quotation mark be outside of the closing paren?
By laying aside the Scriptures, the most basic of doctrines given to the Christian was completely ignored:
“Love your enemies... That ye maybe the children of your Father which is in heaven...” (Matthew 5:44-45)

Here is another similar construction.
And the Apostle Paul confirms this saying, “...be not conformed to this world: but be ye transformed by the renewing of your mind, that ye may prove what is that good, and acceptable, and perfect, will of God.” (Romans 12:1-2)

Re: punctuating scripture references

There is a lesson here on punctuating ellipsis in quotations.
